I use QuickTime Pro to do this regularly.  For example, I recently 
had a movie of my screen to demonstrate CoWeb (captured via 
Timbuktu), but it was my whole 1152x780 screen, and I only wanted the 
upper left corner.  iMovie can't crop frames.  I understand that 
FinalCut Pro can, but I don't have that.  I used QuickTime Pro to 
output the frames as a series of PNGs, then GraphicConverter to batch 
crop the images, then QuickTime Pro to suck them back into QuickTime 
movie.  Worked great!
