The key point is that the changes you wish to include with the project must be in the _current_ change set, i.e. the one with the same name as the project (that's where the project gets its name, btw). The fact that one or more change sets were filed in after entering the project is not enough - they should be filed into the current change set. Once there are some changes in the current change set, you will be asked at the time of publishing whether you wish to include those changes.
