inside an onMouseDown handler method, and although the method is called (it changes the morph's color), nothing is printed in the Transcript-Window. If I call the same method from the main "thread" while constructing the UI, everything works as expected.

Should work. Morphic does not use "threads", it's completely synchronous, single-threaded.
